Until the clutch disengages the disk is still being powered by the engine and braking is not what it would be if the disk was wheel mounted.
I like the idea but would like it a lot more if the clutch could be fully disengaged when the brake is applied.
Like I said, I could be missing something with this installation

You are missing it. When you chop the throttle the engine is doing some braking until the clutch dis-engages. So weher the brake is on the wheel or the jackshaft, dont matter, still works like a brake.
Actualy the same brake on the jackshaft will be more effective than wheel mounted brake because of the torque multiplication of the ratios involved.

We use a jackshaft brake on a couple of our bikes. You can almost say this brake setup works too good. At the track we put a little oil on the rotor so the rear wheel doesn't lock up too easily.
This is a small 4-1/2" mechanical disc brake I made for my 212 Pred build. I used a Shimano cassette cog for the rotor and it has some serious stopping power mounted on the jackshaft.
I don't know where you live, but you will be stopped by cops and ticketed for that big an engine. Most cops aren't stupid, and they will readily stop you and tell you and ticket you that you are exceeding most states' horsepower limits. Of course if you want to register your bike and get a motorcycle license and some liability insurance (kaching!) go for it.
I will be cruising at 20 to 25 mph so I am not to worried about the
police I live in the sticks.
Needed to lift the motor 1" to clear the cranks, that is what I get
for not having them for mock up. Forks are installed and I need to make
2 spacers to finish up the jackshaft assembly.
Do you need a chain guild / tensioner for the rear sprocket ?

Its been awhile so here's the update.
The frame is comeplete and painted, made the exhaust pipe and asembeled
the bike using lock-tite and lock washers.Installed new tubes and tires .
I could not stand it sitting there so I made a temperary gas tank mount that mounts to the seat post, using the stock preditor tank it works real good but looks uygly.
Boy it's a blast to ride. The clutch chattered quita a bit on take off but if I start off slow it is not bad at all. The bike runs real nice between 20 to
30 mph. THe front brake works real good and the rear brake is amazing
I use one or two finger to stop this monster.
The gas tank should get started next week , Can't wait!!
I should have picture up buy Monday .

Here you go , I have a new seat but I can't install because of the
temperary gas tank ,I hope to have the tank done this week.

The exhaust was made from 1" tube and 3/4" conduit welded together
and wrapped with cloth heat wrap.

How's stopping power? It looks like you would want to upgrade to a 180 or 203 mm rotor on the front.

going bigger a little later, If I go with 203 I will change the fork to a
triple clamp that I have on the bench, but the rear is amazing.
I can,t wait until my buddy Dave get the tank welded up but
in the mean time I am going to move the tank back more so
I can get the new seat on.I will be putting some mile on her Friday
so I hope the clutch smooths out some.

That's a great build, very clean. I have seen that jack- shaft brake before
. Ya they do stop well .... Like almost too well.
Check into some different pads for the front brake... It will help... Semi metallic makes a difference.

build and I would bet you are on the top of the list with your nice clean
builds.
Well I took her out for a 35 mile ride today that was to much fun.
The clutch seems to work alittle better and I can easly live with it now.
I need to align the ildler sprocket alittle and get the tank finished then
that should do it for now. I will post the final pictures ounce the tank is finished.
