You are missing it. When you chop the throttle the engine is doing some braking until the clutch dis-engages. So weher the brake is on the wheel or the jackshaft, dont matter, still works like a brake.Until the clutch disengages the disk is still being powered by the engine and braking is not what it would be if the disk was wheel mounted.
I like the idea but would like it a lot more if the clutch could be fully disengaged when the brake is applied.
Like I said, I could be missing something with this installation

Actualy the same brake on the jackshaft will be more effective than wheel mounted brake because of the torque multiplication of the ratios involved.
