Sure it's possible to have the clutch on the jack shaft.That's how the EZM transmission is set up. It is all in one transmission, but the principle is the same so the jack shaft could be mounted to the rear of the seat post as a separate unit. What bike and engine do you have in mind?

Clutch on the jackshaft is an excellent idea. You just have to choose the primary ratios carefully to insure the clutch operates in its designed range. Also a tunable clutch would be the way to go. Maxtorque makes a reasonably inexpensive tunable(or did the last time I bought a cent clutch) called the TT. Like SB says the jackshaft usually can be easily mounted to the seat post.
It'll work as long as you set up the primary ratio so the jackshaft rpm will operate the clutch at the proper ratio.... what type of clutch are you planning on using?

As long as you can set the ratio where the clutch can operate I don't see any problems.. are you planning to run the primary at a 1:1 ratio or are you planning to over or underdrive the clutch to change the engagement rpm?
I am going by supercharging principles, so underdriving by 2:1. 18 tooth small sprocket to a tall 22 tooth.
Easy as pie.
Run a Hilliard ED clutch, and use the 1200 rpm (red) springs. That means the clutch hits @ 2400 engine rpm with a 2;1 under drive.
They make springs from 830 rpm to 3000 rpm - tuning is easy.
