Water inside the magneto cover is not a good thing. It's a good idea to seal the hole where the ignition wires exit the case with a glob of silicone sealer. There should be a gasket on the mag cover too but even so I like to seal it with a little silicone. That assures that moisture cannot get in and damage the magneto.

i had 2 order a mag when i had watter in it so i ordered another one and i put silicone on the wires after putting the new one in where they meet the white tube (gasket?)and on the inside and outside of the crank case where the wires come in/out also on top of the crank case all around works just fine.
having other problems but thats another story.

If you had water in there, did you try drying it out before you bought a new one?
How about checking other things in the ignition system, like the plug wire, or the kill switch?
